I think the map being off center and lower to the right might have to do with the Beta even if you are not in the beta.
I read that the beta will have an atlas tab on the map window and they repostioned the map to get ready for that.
I had to move all my default stuff to my custom UI folder to keep from getting errors say EQ couldn't find the default windows. It was looking in my custom folder first for some reason.
